Using The IMSR Search Form
|
|
|
This help document answers the following questions:
Terms in this document displayed as links are linked to the
IMSR Glossary.
What do I use the IMSR Search Form for?
Use this search form to locate resources holding particular mouse strains/stocks.
How do I use this form?
To search, enter values in one or more of the fields, described in the following paragraphs.
After entering values in the fields, click Search to submit the query.
Note that you can use the output option (located at the bottom of the form) to affect the number of items returned.
Click Reset to clear the fields and return to any default values.
How does the output option work?
The output option allows you to set the number of items returned by entering that number in place of the default setting of 100 items.
You can also use the check box to set the number of items to "no limit."
What values are acceptable in each of the query form fields?
Acceptable values are described in the table below.
In addition, the Search box in the toolbar allows you to search the following fields:
Strain/Stock Name, Strain/Stock ID, Gene symbol/name, Allele symbol/name, and
Contributing Repository.
| Field |
Description |
| Strain/Stock Designation |
Strain/stock designation for a mouse strain. Enter all or part of a strain/stock designation.
It is possible to enter allele symbols containing superscripts using "angle brackets" to enter the superscript, for example, at.
By default, you search for all strains/stocks whose designation or synonym(s) CONTAINS the text that you entered.
Options for searching the IMSR by strain/stock designation or synonym(s) include:
- contains (default) - retrieves any strain whose designation contains the exact sequence of characters entered
- begins - retrieves any strain whose designation begins with the character sequence entered
- equals - retrieves any strain whose designation matches the character sequence exactly
- ends - retrieves any strain whose designation ends with the character sequence entered
|
| Strain/Stock ID |
Strain ID for a mouse strain. Enter an Accession ID or a strain ID from
a contributing site (JAX ® Mice, MMRRC, etc.);
your search will return a single strain whose Strain ID exactly matches
your entry, if one exists.
|
| Strain/Stock State(s) |
Uncheck one or more Strain/Stock State(s).
By default, you search all strain/stock state(s).
|
| Strain Type |
This field enables you to limit the scope of your search to one or more types of strains.
This is a multiple selection list; you may select one or more strain types.
To select multiple items, hold down the control key (PC) or command/Apple key (Mac) and click on each item.
The default is ANY. The strain types are:
|
|
Gene Symbol/Name |
Symbol or
name for a mouse genetic
marker. By default, you search on current symbols/names and
synonyms. However, you can limit
your search to current symbols/names only (no search of synonyms).
The operators BEGINS, = (equals), ENDS, or CONTAINS present additional search options.
- The operator you select applies to every value you type in the field.
- The default operator is CONTAINS; the system returns only the items with a symbol or name containing the characters you enter.
- The = operator finds exact matches.
IMSR database searching is not case sensitive.
|
| Allele Symbol/Name |
You can search on any allele
symbol or
name that is an approved symbol, name, or
synonym for a mouse allele.
By default, you search on current symbols/names and
synonyms. However, you can limit
your search to current symbols/names only (no search of synonyms).
It is possible to enter allele symbols containing superscripts using "angle brackets" to enter the superscript, for example, at. |
| Gene or Allele Accession ID |
You can search by
MGI Accession ID
for any gene or allele in the IMSR database.
|
| Mutation Type |
You can search by
Mutation Type
for any allele in the IMSR database. The default is to search all types.
Options for searching by allele type include:
|
| Chromosome |
Chromosome
number or letter. This field enables you to limit the scope of the search to one or more selected chromosomes.
This field is a multiple selection list. You may select one or more chromosomes. In addition, the Chromosome listing includes the following categories:
|
| Contributing Repositories |
You can restrict your search to a particular geographical region or repository.
All regions and repositories are selected by default (ANY); to limit your search to a specific region, click on the map, or select one or more specific repositories from the selection list.
|
| Output |
The output option allows you to enter the maximum number of items returned (the default is 100).
|
How do I interpret the summary results of my query?
The summary results for your query appear in columns headed N,
Strain/Stock Designation, Holder Site, State, Strain Type(s),
Strain/Stock Synonyms, Chr, Allele Symbol, Allele Name, Gene Name, and
Mutation Type(s).
Entries in these columns are described below:
| FIELD |
DESCRIPTION |
| N |
Nomenclature status of the Strain/Stock Designation: Approved, Not Approved, or Not Reviewed. |
Strain/Stock Designation |
Complete designation for a strain/stock, using current official nomenclature. |
Holder Site |
Site at which the strain/stock is held. |
| State |
State of the strain/stock (e.g., live, cryopreserved embryos, etc.) at the holder site listed. |
| Strain Type(s) |
Type of strain as enumerated above. |
Strain/Stock Synonyms |
Alternative (unofficial or former) designations for that strain. |
| Chr |
Chromosome(s) containing the designated allele(s). |
Allele Symbol |
Current allele symbol(s) for mutant allele(s) carried by the strain/stock. |
Allele Name |
Current allele name(s) for all mutant alleles carried by the strain/stock. |
Gene Name |
Current gene name(s) for all genes with mutant alleles carried by the strain/stock. |
Mutation Type(s) |
Mutant type indicates how the allele was created. |
What happens when I click on items in the summary results?
The summary results for your search appear in columns headed
Strain/Stock Designation, Holder Site, State, Strain Type(s),
Strain/Stock Synonyms, Chr, Allele Symbol, Allele Name, Gene Name,
and Mutant Types.
In the results, the three columns described below provide
links to additional information:
| FIELD |
DESCRIPTION |
Strain/Stock Designation |
Clicking on these links takes you to a strain information summary page at the holder site. |
Holder Site |
Clicking on these links returns a form that allows you to send email to the holder site to request further information or order a strain/stock. |
Allele Symbol |
Clicking on an allele symbol takes you to the corresponding Allele Detail Page at MGI. |
